I know this is an old topic, but I just remembered this one. I listed my top 5, three of which were games. While those games were sad none of them exactly made me tear up. One game has.
Of all games, Elite Beat Agents for DS.

I gotta chime in with my 5 and I'll do them in reverse order, from most heartwrenching, cried so hard I wanted to die, to the tolerable, but melancholic cry. Number 1: I'm almost ashamed none of you went with my number 1. I apologize that I couldn't find it subbed, so deal with the dub. Misuzu's death in air was just the saddest thing ever, especially since she and her mom were just finally becoming a true family youtu.be/5tawACSP3LoNumber 2: In the second episode of Kimi Ga Nozomu Eien (Rumbling Hearts for you English buffs), You see a huge development in the relationship of Takayuki and Haruka. And then, in the last 2 minutes, it's all snatched away. I swear, after I saw this episode, it took me a month before I was willing to give the third episode a chance, because I honestly thought they killed Haruka. youtu.be/TS24EfRccU0Number 3: This entire anime went from bad to worse in the course of 13 episodes. It would rank higher up, except that the entire anime was one big ball of depression, culminating in a finale that really made me pity it's main character. Saishu Heiki Kanojo (aka Saikano, She, The Ultimate Weapon, etc.) The series is filled with death, and ends with the main character going so completely insane that he's living in a fantasy where his girlfriend is still alive, despite him being the only person left on Earth youtu.be/G_ucWGi7D78Number 4: I'd have ranked this number 1, but the character inspiring it (thankfully) survived. Naruto is filled with moments that are gut-wrenching, but this one wins out over all of them. The reason being, Hinata finally got up the courage to confess her love for Naruto only to get broken and beaten, and practically killed. It only helps her case that she is my favorite character. NaruxHina forever!!! youtu.be/FQY6VzW_X2cNumber 5: The Girl Who Leapt Through Time. This movie was made of win. It had it's moments of cute, light hearted fun, and then it's serious moments as well. I had another anime moment that recently qualified.
NeoAngelique Second Age Abyss, the night before the final battle.
Angelique has a terrible choice to make. She's the Queen's Egg and has planned to become queen for most of the series to take down Erebos and save Nyx and her beloved Arcadia. Unfortunately, she also discovered that it means going to the Holy Land alone for months or years at a time to pray and keep it safe. What's interesting is that Jet is the one to come cheer her up, stating that she has no master and should choose the path she desires.
Even though the next episode is nearly as sad, especially when she leaves to become queen and Rayne chases after her, screaming her name and begging her not to go, this was the saddest part. Compared to the others in the series, where at least there was an aide or guardians, this one really struck home how much of a sacrifice becoming queen and leaving behind everything and everyone you love really is.

NaruxHina forever!!! youtu.be/FQY6VzW_X2c100% agreed. If Hinata had died it would have made my top 5. Right now the Naru/Saku camp is Zero and Roas. Skylark and I are in the Naru/Hina camp (the girls haven't really weighed in much). Glad to have another member of the right side. Also, if you haven't already, all Naru/Hina fans need to read Two Halves by DameWren. There's a link in "The Good Fanfiction List" under The Library Blog.

Well, it's been a while since I added to this, but here a few more tearjerkers.
WARNING: OH GOD THE SPOILERS
Persona 3: FES
The ending
I remember beating this game with my buddy watching. He wanted to after how I told him the first play through almost cost me a TV.
So, I beat the game, and we go through everyone tell me how awesome I am...
... But something never seemed right. My guy was sure acting tired...
...Then I saw his head on Aigis's lap...
...And by buddy chirps, shocked, 'Dude, he's DYING.'
Sure enough, your hero dies at the end of Persona 3: the Journey. WITH NO REASON GIVEN UNLESS YOU BEAT THE ANSWER.
And speaking of:

Yukari's Breakdown
Having never beaten the Answer (Because DAMN is it hard) I never got the hate that some people gave Yukari during the Journey and the Answer. Sure she's a bit bossy and can be a-
Kiyone: Tread carefully, mister.
-A handful. But I thought that, for the most part, she was a decently devolped character who, truth be told, had a pretty crappy hand dealt in life with her Father and the whole shadow tower thing.
Then the Answer happy, and they turn the whole...
(Zero turns to Kiyone for a second.)
-Being a handful thing up to eleven. Yukari was almost downright evilin the Answer.
Then it all comes out, and I honestly felt bad that I thought about her like that.
Losing your Father. Seeing what she's seen.
And then to have that after everything else? I don't blame her for her angst.

Sword Art Online:
Yui's Deletion
...Damn.
I loved the first season of Sword Art Online, and found the second season to be alright, but not as good. The whole finality of death in that first season was so cool to me, and the lack of consequence of death is one of my main gripes of MMO's in general. Death should END YOU.
But anyway, along comes Kirito and Asuna's adopted daughter, Yui.
At first they think she's a player like them, but glitched so that she has no memories and the like.
This clip is when she finds out who she really is, but the only thing she wants is to stay with Mommy and Daddy, even until she vanishes.
I will admit, some tears fell when she reaches for them, saying she wants to be with them forever.
Mainly tears, of course.
